The Liverpool right-back, 20, has been forced to pull out of both Euro 2020 qualifiers due to a back injury he picked up in the home game with Burnley on March 10.
Gareth Southgate has Kyle Walker and Kieran Trippier in his squad for the Wembley clash against the Czech Republic and next week's trip to Montenegro.
Alexander-Arnold will now head back to Melwood for treatment by his club.
He scored in the friendly win over USA during the last international break before Walker was used for the Uefa Nations League triumph against Croatia.
The right-back's injury is the latest issue for a Liverpool player during the international break.
